What is a DNA marker?

A DNA marker, also called a DNA ladder or DNA size standard, is a mixture of DNA fragments of known length. You load it in one lane of an agarose gel, next to your samples. After electrophoresis the marker forms a series of bands, and you compare your sample bands with it to estimate their size in base pairs (bp) or kilobases (kb).

1 · Load
Load the ladder in one lane and your samples in the lanes beside it.
2 · Run
DNA is negatively charged, so it migrates toward the positive electrode. Smaller fragments move faster and travel farther.
3 · Read
Stain the gel and compare each sample band with the ladder bands of known size.

A ladder with a defined amount of DNA in each band also supports approximate quantification: compare the brightness of a sample band with ladder bands of known mass. The appearance of the ladder bands also tells you whether the gel ran properly.

What are DNA markers used for?

PCR and RT-PCR verification

Confirm that an amplicon is the expected size.

Restriction digest analysis

Check fragment sizes after enzyme digestion and map plasmids.

Cloning checks

Verify inserts, linearized vectors and colony PCR products before cloning.

DNA integrity

Check the integrity of genomic and high-molecular-weight DNA.

Approximate quantification

Estimate how much DNA a band holds by comparing its intensity with ladder bands of known mass.

Teaching laboratories

Routine molecular biology training and teaching labs.

Reference band: 100 ng DNA per 5 µL; every other band carries 50 ng per 5 µL. Gel = recommended agarose concentration for each marker, run at 4–10 V/cm.

Match the gel to the fragment size

Higher-percentage agarose gels separate small fragments better; lower-percentage gels separate large fragments better. Higher-percentage gels take longer to run, and lower-percentage gels tear more easily.

Agarose gel Effective separation range (linear DNA)
0.5% 2,000–50,000 bp
1.0% 400–8,000 bp
1.5% 200–3,000 bp
2.0% 100–2,000 bp

General guidance published for standard agarose gels. Fragments outside 100 bp–15 kb need a different ladder; contact support@diagnocine.com.

Ladder formats

Conventional

  • Supplied without loading dye.
  • You mix the ladder with loading buffer before loading.
  • Usually the most economical format.

Ready-to-load (Diagnocine)

  • Premixed with loading buffer, so there is no need to add a separate loading dye.
  • Pipette it straight into the well.
  • Saves a step and removes a common source of pipetting error.

Diagnocine DNA markers are ready-to-load. The Loading Buffer [10X] in each kit is for your samples: it adds density so samples sink into the wells and carries tracking dye to monitor migration.

TAE or TBE?

TAE [50X], 500 mL

  • Large fragments: TAE separates large DNA better; in TBE, bands above roughly 10 kb tend to compress.
  • Gel extraction and cloning: TAE contains no borate, which can inhibit enzymes such as ligase, so DNA cut from the gel performs well in ligation, cloning and sequencing.
  • Lower buffering capacity: replace the running buffer as needed on long runs.
  • Room-temperature stock; no cold storage needed.

TBE [10X], 1000 mL

  • Small fragments: sharper bands and better resolution of closely spaced fragments, especially under 1,000 bp.
  • Stable runs: greater buffering capacity than TAE; heats less, holds pH through long runs and tolerates higher voltages.
  • Not for DNA recovery: borate inhibits many enzymes, so TBE is not recommended when DNA will be recovered from the gel.
  • Room-temperature stock; no cold storage needed.

FAQ

DNA marker questions

Load 5 µL of the DNA marker into an agarose-gel well. Adjust the volume to the well width at approximately 1 µL per 1 mm of well width, and increase it proportionally for wider wells.
Run the 100–700 bp marker on a 2% gel, the 100–8000 bp marker on a 1% gel and the 500–15,000 bp marker on a 0.8% gel, at 4–10 V/cm. As a general rule, higher-percentage gels separate small fragments better and lower-percentage gels separate large fragments better.
Yes, approximately. Each Diagnocine marker has a defined amount of DNA per band: the reference band holds 100 ng and every other band 50 ng per 5 µL. Compare the brightness of your sample band with ladder bands of known mass.
Choose TAE when you will cut DNA out of the gel for ligation, cloning or sequencing, or when you need to resolve large fragments. Choose TBE for sharper bands of small, closely spaced fragments and for long or higher-voltage runs, when you do not need to recover the DNA.
Store the DNA Marker and the Loading Buffer [10X] at -20°C. After thawing is complete, store both at 4°C and avoid repeated freezing and thawing. Keep the TAE or TBE concentrate at room temperature. Shelf life: DNA Marker 24 months, Loading Buffer [10X] 12 months, running buffer 24 months.
Stain the gel with ethidium bromide (EB) or another suitable nucleic-acid stain, and visualize the DNA bands on a UV transilluminator.
